The cases you cite are organizations or institutions with formal names, so you'd file exactly with their title. Walter H. Johnson Foundation would be under Walter. The caveat is that if you've received files from a university or company office, they could have filed them under "J" for Johnson and you'd keep that. I'd put in a cross reference in the finding aid.
